Best way to book a multi-resort package with flights?

Hey everyone, so I am about ready to book our honeymoon for May of this year in Riviera Maya. We are going for a total of 14 days. The plan is to split the trip into two resorts, as we heard it gets quite boring in one setting. My problem is that I don't know how to package this trip properly to get the best rates. When I search on Expedia for the entire stay including flights, the flights come out to be pretty much free. But, this only gives me the option to book one resort across all 14 days. Does anyone have any recommendations? I've tried searching for everything separate and it adds about $1,000, which is not in our budget.
